I have a Futaba 4YF transmiter and i already conected it through the usb.
but I have no idea on how to set up FMS to use the controler.
It works but all controls messed up.
Can anyone just tell me how to set it up so it works right.

"messed up" doesn't exactly tell us much but I'll guess that you mean the controls are on the wrong sticks. If that's all it is then you need just to set up the channel numbers on the LH side of the Mapping/calibration screen after you have claibrated it. For Futaba they should be, from the top, 42134213.
