I'm having a similar problem. Everything seems to work O.K. for planes (both keyboard and transmitter interface) however the throttle doesn't work with heli's when using the transmitter (it's O.K. with the keyboard). I have version 2, alpha 8.3 of FMS running under Windows XP, SP2. My transmitter (Century Elite 4) and serial cable are the ones that came with my Hummingbird v.3 RTF package. Also, FMS has the throttle on channel 3, instead on channel 1, and the aileron on channel 1 instead of channel 3. Does FMS assume the transmitter is mode 1? If so, how can this be changed?
After some experimenting with different settings in FMS I have everything working now. I think the problem was that throttle and pitch have to be assigned to the same channel for a 4 channel tx to operate the models in FMS. As for the channel asignments, I should have looked at the front of the tx to begin with. The Elite 4 has throttle assigned to channel 3 and aileron assigned to channel 1, just as FMS detected them. The only oddity is that FMS requires that the throttle channel be reversed to work correctly. I still don't know what the "Nick" and "Roll" boxes in the mapping box are for though.
